You need to check that your Itunes giftcard has a balance higher than the price of what you pretend to buy. Then you will be sure money will be taken from there and not your Credit Card.
Your gift certificate balance is displayed in the upper-right corner of the iTunes Store window. 

Gift cards are safe if you handle them carefully. They are a great way to save money, you can even shop 1000$ for free!
